We don't. We give you the flexibility to use the case however you like. Some boards have a total of 6, and then if you use a pci sata card/RAID card, etc, you can get more.
On the flip side, you can remove it and use it as a high end gaming system.

Just letting everyone know out there, the 90 degree motherboard layout, as sketched out, is patented by Silverstone. It'll increase the costs if you're going to manufacturer with another company.
mITX cases close to mATX cases, server their purpose as being the fun cases, with water.

From past experience, that marketing blurb doesn't work really well on forums. That only works great on press releases. I find that people troll harder, and really, it doesn't blend with the community + the company. A flat marketing blurb doesn't...
The handles aren't helping in putting a 280mm rad, 2x optical bays, 1x3.5" bays, and mATX board either. They're for both aesthetics and protection (shock absorber)
The real workable space, the space where you can put a motherboard, whether it is mATX or ITX is 250 x 310 x 340. You just can't...

The logic of putting mATX into this case is the same with putting XL ATX into an ATX case.

Prodigy is a case without compromise. It has maximum flexibility to be anything. Don't like it being a NAS server? Change it up to a high end gaming PC. Want some overclocking and would like to show off? Throw thick rads. It can become anything you want. The handles are there for people who want...
Options they never use? Ok. some people want a SFF for gaming. maybe 2 hard drives is enough (Remove top hard drive cage then).
What about the one who wants it as a home server, someone who will actually buy raid cards?
You can easily fill up the case with hard drives and have them usable...

Are you comparing with handles or without handles dimensions? Putting handles on any case makes the case even bigger too.

All comes down to how much you want to pay and how much flexibility you want with the case... With all those SSD's, you cross a couple off that list.
Fitting those GPU's, all of them are ok.
Fitting 1 of the 3 heatsinks - only 1 case fits all of the 3 with the flexibility to fit even bigger...
XL ATX - you can think of it as up and down. (requires more PCI slots)
E-ATX - you can think of it as <this way>
