Quick question on DS3 board

I bought this board along with a E6400 about a month ago...first of all let me say I love this board and cpu, and let me preface further by saying I have never had trouble with either..anyways...I am performing some mild OC'ing 8*300=2.4 and everything is lovely my idle temps are still in the 30's and I I only get in the low 40's with hard loading...my question is, I was reading thru the manual and came across the flow chart and looked at it closely and discovered that there are actually 2 different sets of sata connections. One is directly connected to the PCIe bus (which I have locked at 100mhz) and the other is directly connected to the southbridge. I am currently using the one connected to the southbridge, which one should I be using? Or does it make a difference...awaiting your replies with anticipation and thanks in advance.
 
I strongly suggest the southbridge for all SATA hard drives. It is Intel and a lot more supported/standarized etc etc. The second one is by Jmicron and was put there mainly to provide the IDE interface for CD drives and a floppy port.
 
So, you are saying to use the 4 alike SATA ports and leave the 2 oddballs alone?

I run 3 hard drives and a sata DVD-RW, all on the 4 matching ports...

Thanks for the info....I looked on Gigabytes website and couldn't find any information for the reason for the two seperate sata controllers...where'd you get your info?
