Programs occasionally freezing/stuttering

I really wish I could be more specific about my problem, and I hope this is the right place to ask, but sometime during the past two months something happened that started causing my computer to freeze up any program for a few seconds at a time, and start back up. I've never had this problem before and I have no idea what else I should do to try and diagnose the problem. I have no virus or spyware issues that I know of, and haven't made any major changes to my PC for these past two months and it just suddenly started happening. Here are some things I've already done and tried to use to find the issue.

*Updated my graphics card driver, with no noticeable improvement.
*Ran Disk Defragmenter but it claimed my HD's were fine and 0% fragmented.
*Moved a ton of junk off the drive that my OS runs on to clear up some space, and it now has 50 out of 80 GB free in the partition which should be plenty.
*Ran a couple of antivirus/spyware programs but didn't find anything either, which was expected (Malwarebytes and Avira). Also ran CCleaner to clean up excess junk files.
*Checked my CPU temps using Speedfan, googled them, and found out they were fairly normal for my CPU (Intel Q6600 running at 65C with full load). I've been running my computer with my side off for many months now without any overheating problems.
Don't know if my HD temps are too hot or not though, because the front fan hasn't been working for awhile now but didn't cause any problems before (51C & 53C idle).
*Ran MSconfig to check running programs in the background, googled them to see if they were necessary, disabled ones I didn't need. Not much was wrong here.

I'm not sure what I should do next. Could anyone give me some ideas on how to diagnose the problem?
I'm really stumped on what the problem could be and don't really know where to turn to. Thanks in advance.

Ok, I recently got a message coincidentally that popped up yesterday saying this, "Windows detected a hard disk problem", so I guess it is a problem with my HD after all. I checked the guide you spoke of and downloaded the program for a drive fitness test for my Western Digital HD from this link [url]http://support.wdc.com/product/download.asp?lang=en[/URL]. But I can't figure out what I'm supposed to do with it or how to identify any problems with my HD. There's nothing I can see that'll let me do a diagnostics test from it. I ran Speedfan again but it claimed that there isn't anything wrong with either one of my HD's which I find odd. The error message coincidentally just happened to pop up as I was moving files to that harddrive though, and I don't know if that could have something to do with it or not but I figured I'd mention that.

I just ran HDtune Pro (trial), and it gave me this diagnosis on the HD that windows detected a problem with. Is this likely the cause of my slowdowns? Also, the HD isn't all that old, and I can't imagine why it would go bad so early. The only thing I can think of is because my front fan is missing so its not getting any direct cooling, but like I said before it never caused issues before, and it also never caused any issues for my other HD which is much older.

Ok, download the DOS (CD) version. Burn the ISO to a CD using an ISO burner software and then boot from that CD. You should be able to figure things out there.

But yes, the issue found by HDTune maybe a cause of the system freezes. Usually a sign that the hard drive is about to die.

If you haven't already, start backing up your valuable data on that drive.
 
Ok, that seemed to remedy some issues I was having with the freezing and stuttering, but one of the games I'm playing still is running unacceptably slow for my specs and how easy the game is to run. How can I find out what is bottlenecking my system so badly when I run games? Do I need to keep reading from that same troubleshooting guide?
