folding for two weeks now

I assume you're doing SMP? Have you gotten your passkey so you earn the bonus?

You have downloaded the smp client and are running with the -smp flag in the command line or advanced options? mine is C:\f@H smp\fah6 -smp

You have registered and installed your passkey? you need to have completed at least 10 units before the preferred deadline for the bonus to kick inhttp://folding.stanford.edu/English/FAQ-passkey

Is the client running 24/7 and is the machine used for anything else?

What was said above, you dont get most of the points (the bonus) until you have finished 10 WU. You just did that, so your ppd should be good from here.

Something has to be up with the passkey then.

Verify it is listed when the client starts.
Did you have any WU fail?
Did you return any WU without the passkey?
 
seems like i am getting about 3K ppd now, is that good for a 1090t still seems kinda low

regardless thats low at stock you should get from 7-10k ppd
 
3k PPD is definitely low. i would check to see whats running the background. you should be doing about 10k PPD stock clock and around 14-16k PPD at 4ghz.
 
something is interfering with your folding, did you or do you have BOINC/WCG on the computer (that was my issue with my 1090T when i was getting that low)
