I have a motherboard with a couple of unused external eSATA ports I'd like to use for internal 3.5" drives. Am I correct in assuming that I can use something like the below Monoprice cable to just run from outside the case to an internal drive?

Assumption is that I'm powering the drives off the internal PSU, and I just want to use that external SATA port for data.

I don't see why it wouldn't work. I've done the opposite, and its been flawless.

I have a 16gb SSD connected via eSATA-SATA as my OS drive in my ZFS server. The 4 internal SATA ports are filled by the 4x 2TB data drives. Works perfectly.
