Build advice for new rig - CPU intensive

Greetings, all!

1) What will you be doing with this PC? Gaming? Photoshop? Web browsing? etc
Scientific computing. Big, complex atmospheric chemistry model. Runs will initially be single threaded comprising 40-50 hours per run, hundreds of runs per job. Later runs will utilize multithreaded application currently under development.

2) What's your budget? Are tax and shipping included?
$2500 including shipping. Client for this build is tax exempt.

3) Which country do you live in? If the U.S, please tell us the state and city if possible.
USA - Oak Ridge, TN.

4) What exact parts do you need for that budget? CPU, RAM, case, etc. The word "Everything" is not a valid answer. Please list out all the parts you'll need.
Case, water cooling rig (Corsair H100 or something like it), power supply (modular preferred), motherboard, processor, 8 GB RAM, 2TB HDx2 for a mirrored drive setup, DVD drive, video card, monitor (24").

5) If reusing any parts, what parts will you be reusing? Please be especially specific about the power supply. List make and model.
No reuse - new machine from the ground up.

6) Will you be overclocking?
Yep. Pretty much need to. Highest end stock machine still too slow. I can't say that even a successfully overclocked machine will be fast enough, but it'll be better than stock.

7) What is the max resolution of your monitor? What size is it?
Need a decent amount of real estate, say a typical 24".

8) When do you plan on building/buying the PC?
As soon as the client gives the OK. Probably two weeks or so.

9) What features do you need in a motherboard? RAID? Firewire? Crossfire or SLI support? USB 3.0? SATA 6Gb/s? eSATA? Onboard video (as a backup or main GPU)? UEFI? etc.
Main issue here is to have a stable overclock near 5 GHz. Thinking i7-3370K for the processor, but will consider others. Intel much preferred.

10) Do you already have a legit and reusable/transferable OS key/license? If yes, what OS? Is it 32bit or 64bit?
Will install VLK version that client already owns. Windows 7 Enterprise 64 bit.

Initial thoughts on specific parts include something using a pre-packaged and installed cooling solution like the Corsair H100 (already using one on another machine at that client). Finding a case that the H100 will fit is a bit of a chore, however. I need advise on that. Even though I'm using one right now at that client, I had to hack on the case pretty severely to get it to fit and don't want to repeat the experience. Suggestions on a case that's large enough to fit it are greatly appreciated.

The motherboard choices for LGA1155 that overclock well seem to be numerous, but I'm partial to Asus products, especially the ROG line. My initial thoughts are a Maximus V Formula or Maximus V Gene. Are there better choices?

Processor wise it seems that the i7-3770K is a good choice. Any better ones?

Memory looks like Corsair Vengeance DDR3-1600 9-9-9-24-1T or so, but that'll have to match the mobo. I've had good luck with G.Skill but don't have any specific part numbers in mind. Again, suggestions welcome.

For drives, I'll probably stick with 2TB Caviar Black (FAEX). Other suggestions welcome.

I really don't care much about video card, DVD drive, or monitor. As stated above, the case needs to fit the water cooler and the machine needs to fly. All else is secondary.

How's my thinking so far?

Due to me being a bit lazy atm, I'm just gonna go ahead and assume that Corsair cases can fit the Corsair H100. So:
$90 - Corsair Carbide Series 400R ATX Case
$115 - Corsair Carbide Series 500R ATX Case
$160 - Corsair Graphite Series 600TM ATX Case
$162 - Corsair Obsidian Series 650D ATX Case

Motherboard wise, IMO, the Maximus V Gene and Maximus V Formula are a bit overpriced for what they offer. I recommend Asus P8Z77-V, Asus P8Z77-V Pro, or the Asus Sabertooth Z77.

This app hasn't been written with anything but the CPU in mind. It utilizes a ton of RAM, so it may not work well recoded for GPU anyway.

My Maximus focus was based on reports that overclocking can be pushed just a bit higher on those two boards. Is this not really the case?

So you should be fine with the onboard video then of the 3770K. Maybe HD 6570 if you really want a dedicated GPU.

Slightly higher but not high enough IMO to justify the cost.
 
General comment, for a machine that you're doing important production data runs on...are you certain you want to use overclocked desktop parts and not non-OC'd server chips with ECC? I know we all like better performance but if a flipped bit can render a 50-hour work run useless, I'd be concerned.
 
Absolutely go with a high GHZ clocked Intel chip, something like a 2700k. I wouldn't go IB because of the temperatures not being as good as SB when OC'd.
