So this is the third time this has happened...

I'll get new update notifications in Windows 7 64-bit and apply them. Reboot... and nothing. There is no boot drive found. The BIOS sees the drive. Mess around with windows recovery options a bit, nothing works (i.e. no system restore or SFC) because there is no boot drive accessible to windows. Reboot a few times, hop into Windows recovery again and eventually the problem fixes itself and I can load windows (with updates applied).

What the hell?

Intel X25-M 80GB SSD (on native SATA 3 port, not the add-on SATA 6 ports)
Intel Core i5 2500K
Nvidia GTX 680 4GB
Asus P8P67 EVO
16GB RAM

Sounds like an SSD issue. You're using an old SSD and much has changed with newer ones including motherboard BIOS where SSD's commonly dropped out of "being seen".

I'd try and update the SSD's firmware and MOBO BIOS.

I had the same issue with an ssd on a Lenovo pic, some reason the boss wouldn't see it all the time.
Tried a few things, ahci, IDE, having a delay in the had boot order, changing boot order, nothing worked.
Swallowed in a vraptor and it's been fine
