Antec 300 onboard auto front panel options

My new antec 300 case has the option to hookup HDA or RA 97 audio on one port to the motherboard. Which option is better?

Your motherboard has HDA pins for front panel hook up. You would use whatever plug your motherboard supports.

I think RA97 is mostly deprecated now isn't it? Isn't everything new using HDA?

Yes, I believe RA97 has gone the way of the do-do bird. But if I recall correctly, connecting either will produce sound. But HDA will produce proper sound. So, HDA.
