Hello, I recently ordered a sunbeam core contact freezer HSF, and while overall I'm happy with the performance, I'm not sure how happy I am with the fan. It's a little loud for my liking, and vibrates a lot. Like, if I put my hand on the heatsink, I can feel it shaking.

I'm wondering If i can install any 120mm fan w/ 3 pin connector on it, and use that instead, or at least try it out. I should be able to right?

Yeppers. And if you wanna get fancy you can try a 4 pin pwm fan and let the cpu fan header on the motherboard and "cool and quiet" control the speed. Little harder to find and cost a bit more but also they tend to be better quality than just an el-cheapo 120mm 3 pin. If you dont like the way the 4 pin fan runs off the mb hearder you can still just plug it into the fan controller that came with the heatsink (leaving the 4th pwm pin unconnected ) and use it like a 3 pin. LOL but now I have made it complicated. The answer to your question is "yes".
 
Sounds good. What if I were to use a case fan with one of the big molex 4 pin connectors? will my system freak out because it wont detect the sys fan?
 
Nah you dont need the fan plugged into the mobo, can go straight to the PSU, but you'll want to make sure the fan can keep the temperature acceptable under heavy load.

There's a few good quiet fans for putting on heatsinks. Noctua P12 is one of the favourites. It doesn't need to be a PWM fan, the advantage of PWM fans is they tend to have a wider range of speeds that they can operate over as instead of reducing the voltage they get 12V "pulsed".
