I like to keep my voltage boost to within 10% of stock. This is more of a personal preference and I don't beleive there is any hard and fast rule. It is my personal opinion that any chip should be able to handle a 10 percent bump with no negative impact.

Abit ai7. My mb fan died so I just unplugged it. FSB is 128 (stock speed is 100). No issues. I would not worry about NB cooling unless you are overclocking hard.
3800 should get somewhere in the range of 2.4 - 2.6 Ghz with the stock cooler. You will will want to run prime95 or some other stress testing program to make sure its stable. You will want to measure your temp while you are stress testing as well.
The 4 pin molex is what your power supply has on it for connecting drives etc... It should allow you to connect it directly to the power supply instead of using the 3 pin fan connector on your motherboard.

I think you wanna have the fans pulling air in from the outside because the air outside is going to be cooler than the air in your case. Correct me if i'm wrong cause im new to watercooling myself.

I have about 15 years experience building custom loudspeakers. You are correct. You can put a speaker out of phase by simply reversing the + and - wires. You can also put it out of phase electrically in the crossover but they most likeley did it in the wiring. Its worth a try.
