NO difference, i poted out for 16/8x on my z97WS due to being able to keep my 2 cards as far as possible. Hell the 290s ran just as good on my z68 board in 2.0 8x lanes.
Did you attach all the power cables? this board has quite a few power sockets, 20+4pin 2x 8pin and a optional 6x pcie for the pcie lanes, are you trying with the same cpu/gpu/memory, the problem might be one of the other components, also these boards have qlogger that you can check and a post...
Its a a voltage issue with elpida ram on some cards. The vcore drops dynamically but at times it is not enough to sustain the memory at the clock rates, thus causing a crash, running constant voltage can fix this.
I'd like to see a comparison done on a cross fire system with 2600k and 4790k @ same clocks but with 4790k running 2400mhz memory, seems like crossfire/sli benefits quite a bit from more memory bandwidth.
