Windows errors after attempting dual boot

Brief Summary: Computer worked perfectly for a week before I tried and failed to dual boot ubuntu and windows 7. Now windows update and other features are broken even after doing clean install.

Sorry for the length, but I'm really desperate right now. I've tried absolutely everything I could think of, which as you can see is a lot.

I built a computer for my office a bit ago and everything was working perfectly until I attempted to dual boot windows 7 64bit with the latest 64bit version of ubuntu. I've dual booted before on different computers and never had any problems; but this time when I tried to specify the partitions it froze and it kept doing this regardless of whether I used gparted. I eventually gave up after trying about 10 times, trying both reburning the dvd and installing it on a flash disk without success. It would always freeze either when I tried to enter the partition stage or after I got to it and started specifying my partitions. I was able to edit/fix my partitions fine in windows, but I still couldn't get ubuntu to install to them as desired.

When I gave up and tried to go back to windows it popped up with a windows startup repair and said it couldn't repair problems. There weren't any obvious problems, but a day later when I went to run windows update it wouldn't let me because it said the service wasn't running; although when I checked it obviously was. I tried restarting, stopping and restarting the computer, running the windows update fix it tool, and every other tip I could find. Other weird things are that if I try to run the "troubleshoot problems" on an internet connection it gives me an error that says it can't start. Nothing even gives me error codes even, they just say there's an error preventing it from running/launching. I've also tried connecting on two separate networks (both of which work with the computer for normal internet access). Then I had windows tell me that it wasn't genuine (it is), but it wouldn't run the validation tool when I downloaded it. I managed to find a program that deactivated windows, and then I was able to validate it fine by typing in my cd-key; but it didn't fix any of the problems.

After all this I tried doing a system recovery and a system image restore with backups I made before I installed ubuntu; however the problems didn't work. So then I did a clean reinstall and still windows update won't work. Then I tried formatting the harddrive from a boot disk and then installing windows 7 on a new dvd (I have windows 7 pro 64bit in iso form from MSDNAA) and on a flash drive. Still, every time I try to start windows update it tells me it isn't running and that I should restart my computer. Not only that, but now my computer froze a couple of times when I tried to go to the windows update screen in the control panel. Does anybody know what's wrong? I thought it must be some hardware after trying all these things, but none of the benchmarks have failed or indicated anything might be wrong.

CPU: AMD Phenom II X2 555 BE (3 or 4 cores unlocked at stock speed, see Prime95 note)
Motherboard: MSI 785G-E53 AM3 785G ATX Motherboard
HDD: HITACHI Deskstar HD31000 IDK/7K (0S00163) 1TB 7200 RPM
PSU: CORSAIR CMPSU-400CX 400W
Case: COOLER MASTER RC-690
Ram: Patriot G Series ‘Sector 5’ Edition 4GB (2 x 2GB)
ODD: SAMSUNG 24X DVD+R 8X DVD+RW
No discrete graphics.

I've run the following benchmarks multiple times, both before and after my problems started. All tests have always had the same results:
Memtest86: 15 passes, zero errors.
IntelBurnTest: 20 times at the maximum setting
HD Tune Full Error Scan: no problems; also read and write speed were as expected.
Hitaching Drive Fitness Test: I had to dig out a ps/2 keyboard to run this, but no problems.
Prime95: *actually did get an error here; due to rounding error core 4 stops immediately. Changing the voltage through the BIOS doesn't affect this. I ran all the other cores for 14 hours with no problems. I disabled the 4th core when I started having problems described above, but otherwise nothing except Prime95 has indicated a problem with it (I ran intensive Matlab programs that took advantage of all four cores and it functioned fine, also
IntelBurnTest didn't report any problems). Should I worry about the 4th core and leave it disabled or is it probably fine enabled? I don't overclock or anything.

Temps were a little worrisome when the computer was on my bedroom floor (~60°C), but were ~50°C in my office. Weird since ambient temperature was about the same, but I guess carpet made it hotter? I undervolted my cpu to 1.25V to get it to ~40°C, and everything was stable (except 4th core of cpu on prime95, but voltage doesn't seem to affect this), although I also undid the undervolting when I started having the windows problems.

I've updated all drivers manually (all non-microsoft programs work fine), reset the CMOS (both by switch and removing the battery. Updated the BIOS. Reran all benchmarks after doing this and got same results. I really don't know what to do. The only things I can think of that may be abnormal besides the windows stuff is that sometimes the HDD and PSU get a bit noisy (not extremely loud, but definitely noticeable if you're in the same room with no music/sound playing on the computer).

I really don't know what to do now, does anybody have any idea what could be wrong? I'm really at a loss now, and it's driving me crazy.
