Now that Macs use PC hardware. Will any PCI-E video card work on any Mac or does Apple still use proprietary interfaces? For that matter did any AGP video cards worked on Macs?

The interface is not proprietary, but the bios/firmware is specific to macs for the mac compatible cards.

Apple don't want you opening their box of magic fairy dust for any reason, and "Choice" is an invention of the devil.

If for whatever reason you want to use OS X, you'd get much better performance and options by building a Hackintosh. In this scenario you could chose from a wide variety of hardware, most of which can be made to work fairly easily. You'd probably save a ton of money too.

Build a hackintosh. As far as I know, the latest series of cards than ran well on OSX were the Radeon 6800s

when building a hackintosh... just be aware of the motherboard you choose... don't be dumb like me and use a MSI Z68A-GD65 B3.. to access the internet, it requires drivers, no native support.. and the drivers are made for windows not any mac osx... so yeah... if it's successful, you'll have an offline mac T__T

Apple used AGP Pro, which was very rare outside of Apple systems.
Like the others said though, all of the graphics cards used in Apple systems utilized Mac-specific firmware.

What is a hackintosh? Is that running Mac OS on a virtualmachine?

Also, I did read something about changing the firmware on video cards so that it now works with EFI instead of BIOS. I will dig further on that.

Could not have said it better. If you open one up, you'll see that it's no different than that PC you just built for you cousin or whoever.....just 4 times more expensive.
