In the old days one would put 2 hard disks on one channel (master & slave), then if they had a CD-Rom or two put them on their own channel (master & slave).

I have a boot Raptor, a 300 GB general use hard disk and 2 SATA DVD-RW drives. After booting I realized they came up 1 HD & 1 DVD on each channel. Now SATA is point to point so it theory it should not matter?
 
You are correct, each header is on its own "channel" and you will not have the bottlenecking by combining drives on the same interface. You should be cool there.

edit: in Theory and in execution, it doesnt matter, it runs wonderfully. :)
