I am about to put a PCI-E card in my sons system and the 2 cards i have are a Quadro FX thats is equivalent to a 6800gt or i have a 6600gt which would be better for gaming using stock Nvidia drivers?
 
The 6800 GT with standard drivers would outperform 6600 GT. Your Quadro card can probably be flashed to the standard 6800 GT model, or you can just use modified drivers.
 
Realize of course, neither could be anything near considered a gaming card.
