Back when Napster was free, that was by no doubt the largest. Since that, its either has to be Kazaa or Limewire.

A number of the current P2P applications (Shareaza, LimeWire, BearShare, Morpheus, etc) run on the Gnutella network, and it is one of the largest out there.

The other larger networks are FastTrack, BitTorrent and eDonkey.
