Where is Sub supposed to go?

Subs go on the floor. Putting it on the desk isn't really going to make it less noisy for the downstairs neighbors and it'll make it sound worse.

I would disagree. I too live in an apartment and the floor vibrates noticably less with the desk on my desk sitting on a piece of foam padding. If you can get the port facing away from the wall, it will clean it up. Although not ideal placement, it does sound good (as good as the logitech woofer will sound, its really boomy and bloated by nature) and will keep the neighbors happy(ier). you can eq out any sounds that are dominating the spectrum.
 
My advice would be to place it on the floor, but to also isolate it with foam or, perhaps more appropriately, a few of these blocks of thermoplastic elastomer. Although they are cut and sized for small DC water cooling pumps, they should work very well for isolating the direct vibrations of the sub. Low frequency sound waves will travel through most mediums without losing substantial energy, so the best you can do is to isolate the immediate vibrations. Keeping the port away from corners and walls will also minimize the acoustic impact of the sub.
