I've got two western digital 1001 FALS in a RAID 0. Occasionally the array fails and I have to start from scratch. Any ideas?

Just advance RMA the drives, assuming they are still under warranty. Cheapest way right?

Or, I guess it could be the controller. What controller? Onboard?

Well if you are using the onboard RAID controller, then try switching to the other one. That motherboard has two. The X79 chipset and the Marvell chipset.

If you are using the Gigabyte x79-UD3 I have tried using raid on both controllers with no luck as well.
Ended up going with a single drive due to the headaches. Defiantly something going on with this board.
I was using the same drives as you and then tried other drives with the same issues(slow speeds, long install times, failed install & ect.)

Still awaiting a response from Gigabyte.
