UPS batteries and surges

I'm curious if the batteries in a UPS are themselves protected from a power surge or if the protection is limited to devices hooked into the UPS outlets? Reason I ask is we had a power outage recently and shortly after the power came back on I noticed the battery indicator light flashing on my APC. I pulled the batteries out and found this...
