Upgrade Windows = moved Program Files?

Hi, all. :)
When you upgrade a Windows install (like Vista to Win8, in this case), what happens to the Program Files folders? Do they become "Program Files.old", or remain as-is?

I know that the existing Windows folder turns into "Windows.old", but I don't know about Program Files. I'm upgrading my Vista to Win8, and the Program Files folders have some stuff in them from a different Windows install, so, I need to know what will happen to them.

It moves everything in the root of C: to Windows.old

The usual suspects (varies)...
Program Files
Program Files (x86)
Windows
Users
Documents and Settings
Program Data

So, EVERYTHING, or just the stuff mentioned above? Because I do have a few custom folders in the root of C.

Just the folder named above. Everything else will still be in C:\

By the way, this is only possible if you did a custom installation and did not format the hard drive before and during the installation.
