Troubleshooting advice needed

I've been setting up a replacement NAS box, and have run into a problem. A couple of times the machine has locked up during big file copy operations (although not for a few weeks now), but more worryingly I copied about 6TB from a couple of old arrays onto a new one recently and for no particular reason diff'd some of the old and new files and a few of them showed up with small (1 byte) differences.
So I thought "ram", but so far memtest hasn't thrown any errors (since yesterday, I'll leave it running for a while yet). The majority of parts in the build are recycled and haven't had problems before so if it's not the system ram, I'm left with either the raid card (3ware 9690SA-4i, with BBU) or expander (Chenbro CK13601). But is there any way to narrow it down, or other likely candidates? Running Ubuntu 10.04 if that matters.
