i just realized one of the hosted apps we use here utilizes thinapp, it might help if i understand how it works...

You give VMware $10,000 and your first born, then you install a thin app on a clean windows OS(usually a VM and take a snap shot of it so you can revert back to it to create more apps). Then you install thinapp. Start thinapp and then scan, thinapp will scan your OS and registry so it can compare it with the results after you install the application. Install the application that you want, then scan the windows OS again for changes. It will then create a project somewhere, you can then make changes you want to the project. When your happy with the settings you build the project and a .exe and .dat file will be in the bin folder. You can then just move those 2 files to any computer or USB key and run it.
its actually only $5000 for the suite with 50 licenses =D
