If I have two identical monitors (size, aspect ratio,...) but one has a higher resolution (say 1920x1080 and 3840x2160). Is there a difference in quality when running a game at 1080p on both? (One with native 1080p, and the other with stretched 1080p)
Would the 4K monitor have worse visuals because they're stretched?
 
Depends on if integer scaling is used or not. With integer scaling it would map 1:1 to 4K, without it you would get a blurry image as it is upscaled. Integer scaling can be enabled at least on Nvidia GPUs.

I'm asking because I've just ordered a 4K monitor for my new GTX 2080 Super. But in 4K even a 2080 TI can't average a consistent 60fps in a game like Metro Exodus. So I'm thinking about lowering and upscaling the resolution.

Instead of 1080p, I would aim for somewhere between 1440p and 4K. Combine that with the Nvidia image sharpening feature and you will have better image quality than running 1080p with integer scaling. This is because the higher resolution is able to resolve more small detail. I feel it gets harder to notice a difference in image fidelity when you go above 1440p than it is from 1080p to 1440p. Native 4K is in that excessive territory where you need to trade a lot of performance for minor fidelity improvements.

Ohh yes I wasn't planning on running the game at 1080p, I just used it as a simple example since the ratio between 1080p and 4K is a cute 1:2.
I'd try to aim for a consistent 60fps.
 
Worst to best:
Render to 1080 and let monitor scale <= Render to 1080 let GPU scale (e.g. integer) <<<<<< use in game scaling with TAA and checkerboard (or DLSS 2.0 where supported) and keep 4K
For Metro, set the shading rate to 0.75 or something, it will look better than either external display scaling solution - try for yourself.
