Story linkage

Is there any reason why some front page links open to the [H] story and not the site? For instance, I choose at work to open a story but sending it to open in a new tab, so a new window doesnt pop up (that way I can switch back to email quick, if the boss comes in ^_^). Are some links made to go back to the story and others direct links to the orig. story?
