Have my fan setting on eXtreme 55C, after an hour or more the CPU fan(The one actually mounted on the HS/Fan unit, not the swing out fan) starts making a clicking noise that almost sounds like a HDD but more constant.

I've isolated the CPU fan, by stopping it when it makes the noise, and removing power from the HDDs before boot to ensure that it is indeed the CPU fan.

Anyone else had this issue?

I had like 4 shuttles, they use shitty stock fans. the fan is dying, the noise you hear is the bearings binding or striking each other, I would replace it with a better quality fan or send it back to shuttle as a RMA. I recomend panaflows for replacement.

The P types have 4 wire fans, can you replace them with normal 80mm fans?

Hey,
Mine was clicking too, but after 10 minutes of it running the clicking stopped. I don't know what was wrong with it, but the clicking has never come back.
Anyways... I'm sure the fan will run fine for a while longer... one of the bearings may be a little misaligned or something... I dont know;
Yes you can plug a standard 3-pin fan into the 4-pin slots, however you will loose your fan-speed controls... So it would probably be best to find a 4-pin controllable fan.
