Whenever I upload a file with SmartFTP it always open the prompt "File Exists" and asks me if I want to overwrite the remote copy.

Obviously I do, or I wouldn't have clicked upload.

Any way to disable this prompt?

Also is it possible to have the "All" (i.e. Overwrite All) box auto checked?

SmartFTP v2:

menu "tools"
entry "Settings"
in the list on the left hand side find the top-level entry: "transfer"
this has a sublevel entry "File Exist"

You can define the default action as well as rules to determine the action based on "stuff".

Thanks man - that was buried pretty deep.
