Sometimes my shuttle does two different things. First if I have it on and sometimes after a while the monitor light goes orange and my hdd light stays on without blinking I can't get it out without turning it off or by the reset button on the front. Secondly I have trouble booting up until I press the reset button again and it goes into windows fine. Should I check the cables on my hdd or what?

Original SATA cables that comes with SN25P sucks. So i highly recommend buying new SATA cables. There are lots of people who have problems with original SN25P SATA cables.

I have encountered the same problem. Like cslogical, it is probably your Shuttle bundled SATA cables, but for me, it was the combination of the USB2.0/X2 and nForce IDE Driver. I suggest uninstalling the nForce IDE Driver if that is installed.

I never had that exact issue, but my issue was resolved by changing the sata cable in the box. I switched it with one that came with my Hitachi drive. All is working fine now.

I had some issues with X2/USB and nVidia IDE aswell, too bad about no NCQ, but its worth the stability.

Replace those cables, disable USB2.0 if you have no 2.0 devices, and update bios if you need 2.0 ;p Uninstall the nVidia IDE drivers, and let the default intel/MS drivers take hold... stability is nice, ummkay?

ncq is pretty much worthless on a single-user system anyways. Sort of like a ground effects package on a ford escort.

Does SN25P support SATAII hard drives?

Yes, SN25P supports SATAII phased 2 functions, but for other functions like NCQ and 300MB/s data transfer rate. HDD itself must also support these functions in order to use them.

Slightly Engrish, but it sounds like it supports NCQ and 300MB bursts to me.
