I just built a new comp with the following config:
AMD 64 3200+
MSI K8N Neo
512MB Corsair Extreme
BFG 6800oc
Antec Sonata case
WD 120GB HD
Pioneer DVDROM

According to my MSI corecenter I'm getting CPU temps of around 47-51C and I'm using the stock HSF. I'm not oc'ing or anything and I'm not planning on doing so for quite a while. So am I getting an inaccurate temp reading or should I be looking for a new HSF, preferably one where I can use the current backplate on the mobo.

If you're not goinng to OC and the noise doesn't bother you, then don't worry about it.

Are those temps Idle or Load? If Idle then:

Have you flashed your BIOS to 1.40 (i think)? The BIOS that comes on the K8N neo Plat has inacurate readings. The flash update fixes that. When I did the flash (I also have a 3200+), my temps went from high 40's/low50's Idle to mid 30's Idle. Also there is a core center update.
