Server 2008 installing system partition on second drive

I am trying to install Server 21008 R2 on an older PowerEdge 2800. I setup the OS drive as a RAID 1 on one channel of the Perc 4 and the 2TB RAID 5 array on the other channel. When i install Windows to the RAID 1 array, it creates the system partition on the second second array, not the one i want to install it to. I have never had this problems before:confused:

If i take out the drives that are in the second array to force it to install where i want, the machine won't boot since it detects a problem with the SCSI drives that should be in the array
 
I figured out it, in the Perc 4 setup just set the other channel to the boot one. Windows installs the system partition on the 0 device no matter what.
