A long time ago I had this problem. Ultimately for me what stopped it was that I opened up a command prompt (start->run->cmd->ok) and typing the command chkdsk /f. Of course it popped up and said that it couldn't do this while windows was running and asked me if I wanted to run it at my next boot up. I said yes and then proceeded to do a complete shutdown and restart. I let the scandisk go through when it popped up and it proceeded to scan and fix a few things. After that it didn't pop up again and try to run scandisk on start up.
