Would I notice a difference if I buy a controller card and run my hard drive through the PCI card instead of running it through the motherboard SATA controller?
 
With the current generation of drives, you shouldn't see a difference. Drives aren't fast enough to saturate a standard PCI bus, so you should be ok. :)

 
Everything else on the pci bus though could cause a performance decrease if you have alot of stuff on it already.
 
if hte drives are being used for storage and not your main OS partition then it is an acceptable solution. I have 10 SATA drives and I really dont care if 6 are running on the PCI bus, because the data isn't accessed all that often.
