SATA Connectors Question

I have 6 SATA connectors on my motherboard. They are located in the lower right hand corner, running perpendicular to the case bottom. I just purchased a video card, which it's length causes an overlap of SATA 1 and SATA 2.

Is there any issue with dropping my current 3 connections (sata 1-3), down to the bottom 3 (sata 4-6)? Is there any options which need to be changed, or will there be no issue?
 
It depends on your motherboard, but for the most part, no. The only exception to this I have seen is my Socket AM2+/AM3 780G Gigabyte motherboard. One of the sata ports gets disabled when I use my eSATA connector. What board do you have?
 
I have done that on my P6t and it works fine. Doesn't seem to matter which ports I plug things into.
