Looking at buying a Western Digital Caviar WD2000JS which is SATA 2, how much of a real world performance increase would this be over a SATA 1 drive?

Does your mobo even support SATA 2? If not the difference is moot as the drive will run at SATA 1 speeds.

From what I can gather from the specs it does.

Motherboard is a DFI Lanparty Ultra-D which has SATA speeds up to 3Gb/s, which I assume is SATA 2

none

no drive is limited by the interface speed. The drive might be faster because of a larger buffer, or improved firmware, or any number of things, but the interface is always faster than the drive.
