My reservoir has two pipes connected to it (obviously). One is at a higher level than the other.

Which of the two is the pipe that returns the water to the res? The higher or the lower one?
 
are you referring to the swiftech MCRES?
i believe the top inlet is the intake and the bottom out.

do you mean 'return water to the pump' right?
 
Top one takes in water, the bottom one feeds out water to the pump. Simple as that.
 
Aslong as the outlet is below the inlet you should be fine.
