Question about WC and fill lines.

It says I should put the T for the Fill Line at the lowest point in the circuit. The problem I've encountered is that the lowest point in the circuit on my system is right infront of the out for my pump. Is it safe to put the T right after the output of the pump or will that diminish the flow?
 
put the T line on the inlet of the pump. even if that is not the LOWEST point in the loop, given that the outlet is at the lowest point, the inlet should still be pretty close to the bottom.

keeping the T close to the pump inlet puts it where it will do the most good at feeding the pump a steady supply of water.
 
If you do not have a res you should put it right before the pump. Pumps are most often not self-priming. If you do not do this, then you will have a very difficult time getting water to flow.
