So I was wondering how you can determine which modular ports go with each rail.

I have a Raidmax 1200AE that has a rear that looks like this:

The rating looks like this as advertised:

I'm assuming the PCI-E ones are each on their own 12v rail, would the 4 peripheral sata be on 1 12v rail or would 2 be on a rail?

This PSU is also semi-modular so it also has a PCI-E that isn't part of these ports

The only way to actually tell is to open the PSU and look for yourself.
 
Mathematically, it wouldn't matter. You can't exceed 85amps at 12v. with the psu. Break it down however you wish such that no one line draws more than 40amps (i.e. you're not getting 4x 12v 40a lines simultaneous). Beyond that, it doesn't matter how many individual rails there are.
