Which two? Do you mean the difference between the C1 and E0 revisions, or the difference between the Q9550 and Q9550S?
 
The difference b/w BX80569Q9550S and AT80569AJ073N. I'm guessing one is a retail version w/ heatsink and the other is the bare CPU / OEM version.
 
It says in the product name that one of them is boxed and the other is tray.
