problem with avi, jpeg on storage drive after system upgrade

After the upgrade (cpu, mobo, memory, etc), some of avi and jpeg files in my storage drive doesn't work. Avi files will say codec's not supported and jpeg files just won't open. All of my avi files played perfectly well with the same codecs before the upgrade so it really shouldn't be the codecs problem. Jpeg files were also fine before the upgrade.
Well, chkdsk was run automatically before while booting up and it redirected orphaned files. Is that caused this problem? My storage drive only contains jpeg and movie files. I just don't see how this happened.
