Possible to create "exceptions" to S3 sleep?

I am new to S3 sleep, and was wondering if there is any way to control when your PC is considered as truly "inactive" i.e. a candidate for auto-sleep to take over. For example, if a certain app is running can I designate it as preventing sleep from occurring? I heard that certain apps will prevent sleep on their own, but I have already had it autosleep while downloading a large file through Firefox which is just one example of a current process that I think should have prevented it from sleeping.

Any ideas?
