NOw, I have a side panel with some VERY deep gouges on it.

My question is, would it hurt the paint job if I went down to the metal and some places that need it, but just smoothed out the paint in others?

you can spot sand but make sure to use some filling primer to smooth out the spots you sand down. It's probably a good idea to just give a good scuff to the entire panel after sanding the primer and give the whole panel a new coat. It's tricky to do some spot sanding down to metal and get the paint to look even and smooth afterwards without sanding the whole panel down.
 
Sand the bad areas till you can run your hand over it and not feel anything but a smooth surface (no drop offs or anything).

As far as filling it goes, rattle can primer (filler or not) won't hardly fill anything. You can get some very cheap primer ($17/gallon) from an automotive paint supplier. Mix it with some reducer and 3 coats of it will cover a lot.

This assumes you have a paint gun though. I find that rattle can filler primers are a joke unless you're talking about SEM branded ones. They're about the only alternative but nothing beats an automotive primer.

That junk you find at autozone won't fill much more than sanding scratches.
