When using ATItool I can only change the frequency of the primary card..... how can I overclock the secondary card?? I know, I must be a n00b question :)

if you are using SLI, use Riviatuner to overclock it.

It's your bios. I had that issue with any OCi'ng tools with my A8N32SLI running 7950GT's in SLI until I updated my bios to thew newest regular bios version. Since they haven't released one for compatibility with the G80's yet you'll most likely have to wait until they do.

Just to make sure, you did go into the setup area and try and switch the cards with the pull down there to do so?

yes there is only one card in the pull down box....

I just googled a bit and someone mentioned that the secondary card will automatically match the frequency of the primary card... is it true?

With a bios update to your board, yes. I was running the bios from 04-06 and it had no support for the 79XX series. My SLI'd 7950's did the same thing no matter what I tried to use to OC them. A couple of weeks ago I flashed my bios to one from 12/06 (that stated in the release note "adds support for 7900 series") and now they OC just fine. Contact ASUS support and ask them or better yet do what I did and do a search in their support forum.

I had the same issue with the eVGA 680i SL board. Only one board shows up in ATITool and RivaTuner shows two, but only allow overclocking of just one. I end up doing the overclock via the GTX BIOS, as suggested by one of the user on this forum.

I heard that If I want to modify the BIOS of my 8800GTX, I can only do it on the primary PCIE slot.... is it true? It will be troublesome as that mean I need to redo my watercooling loop,,,,
