What's the harm in running something "fullscreen" in a lower than native resolution? or is there any?

assuming proper aspect ratios are maintained...

simply: it's looking like crap :)
very high AA (like 32x + 8xSSAA for transparency) in games helps but it's easier for GPU to just use native resolution

No harm it will just look a bit soft.

Native resolution LCD is super sharp, but running low resolution will bring in scaling that will make it look softer than CRT.

Depending on the game, you may get used to it after a few minutes and not even notice until you look at something native again.
