Ahhh, that's a good reason to replace it. Maybe. What you can do is to build an HTPC and still use the NAS, unless you plan to add more drives. Also, how will you use the HTPC? Will it only play back media files? Will it stream online content? HD video? For instance, if nothing will be HD, you can easily get away with an AMD E-series APU for lower cost and power savings. Otherwise you will want to go with probably the lowest end AMD A-series APU (socket FM2, since FM1 is the older platform/APU) or lowest end dual core Intel socket 1155. Either of these should be sufficient for playback of up to 1080P HD video whether from files or streaming online, unless the video has some crazy super high bitrate.
For HTPC, do you have an existing space for it? For instance, will it sit on the ground? Will it be in a typical equipment rack with an AV receiver? How many HDD bays will you eventually want to have? What's your overall budget for this whole mess?
The above paragraph will help determine the case you get. Once we know the case, we can then choose the platform/motherboard.

Your needs aren't that demanding. Again, starting with the case choice, do you want it to match the Onkyo receiver that you plan on buying? That is, black and similar width/height so that the look of your home theater area stays congruent. One possible choice is a Silverstone GD06. It supports four HDDs, micro ATX motherboards, normal ATX PSUs (up to 150mm so short ones only).
For parts, socket 1155 with a low end dual core will give you the performance you need along with energy savings. With Warcraft III you probably don't need more than the integrated graphics.
Lian Li makes the PC-C50B which costs more, but is very similar sized. In fact, I use one of these for my own HTPC. Only problem is that I'm not sure they've updated the USB 3.0 ports on it. On mine, they plug into the rear ports and not the motherboard headers, which IMO is fail. The Silverstone cases have aluminum faces so they look good, plus the updated ones have USB 3.0 that plugs into motherboard headers (according to specs).
I think you meant "micro ATX or mini ITX." Choose your case first, then choose the normal motherboard for the case. For instance the Silverstone GD04/05/06 and the Lian Li PC-C50B all can take either mini ITX or micro ATX. For these, however, I would recommend micro ATX because you will usually get more SATA ports, more RAM slots, more expansion slots, etc.
I totally don't have a problem with mini ITX. In fact I love that form factor. However, I also like matching the motherboard to the case, and I like matching the case to the use (in your case HTPC with a receiver).
