Mouse problem or software problem?

Hey guys. So my boss recently bought a new Dell Vostro desktop to replace his old computer and i got everything running perfectly. Except when we need to use the program that he uses to manages his patients. Everytime he tries to select anything in the program up such as trying to open a patient file or even trying to type something, it doesn't recognize it. I've tried various mice (both wired and wireless, usb and ps2) but no luck. But the funny thing is that when i log onto the computer remotely with LogMein it starts working for him just fine; he can type, he can use the mouse to select patient files etc. Could this be a Windows 7 problem or the software side problem because it never had problems on the old computer which ran Vista Home (another Dell).

edit: oh yeah i think the name of the software is Eclipse if that helps
