I just got my WC parts and im trying to do an outside-the-case test to make sure I know what I'm doing. Well, it went terrible actually. I think the problem is that I'm not sure how to use the Res that is built into the radiator. It's not clear, first of all, and second of all, all it does is fill up the radiator.. It's more of a fill port than anything.

So my loop goes pump > MCR320-Res > CPU block (eventually adding a GPU block)

Do I just pour all of the water I can into the radiator, turn the pump on for a little, add more water, turn pump on, etc?

I didn't do it this way before, because i thought running the pump dry was bad. Since the res is after the pump, it will be running dry until it gets past the CPU block. Is this okay? I think i remember people saying to make sure the res is before the pump, but in this instance i can't. I can't imagine Swiftech overlooking this fact when building this product, though? Or are they expecting one to put the rad before the pump?

Also, where I put the clamps? I have plastic clamps and i'm also going out to get metal ones now. The plastic ones are too thick to be used when the two barbs are too close together. Do I put the clamp on the base of the barb, or at the point that makes it stick out?
 
The res in the MCR is basically the same thing as a normal res. You need to fill it up and try to work the bubbles of air back into the res so you can fill it up again, then work the bubbles back to the res, rinse and repeat.

You can run a pump without water for 30 seconds or so, the problem is that the pump is cooled by the fluid its pumping, when you are only pumping air it's not getting cooled so it will over heat and can damage the pump if left on for too long.

Best way is the way I described before. If you think about it logically you have a loop full of air right now and want to replace that air with water. Only place for the air to escape and the water to replace it is in the reservoir. So do as above, and if that is too hard then rethink your loop layout. I have had to toss and turn my case in wierd ways to get air up and out of the loop. This is the nature of the beast.

Also, but the clamps behind the pinch point of the barb. This ensures there is enough pressure on the hose at the pinch point.

Hmm, see that's the thing. Regarding the reservoir, am I supposed to put a barb on it or something? Im really quite unsure how it works. I just have 3 tubes cut out. It goes .. Pump > rad > block > pump. I am assuming it is just a fill port.. because when I fill it, it just goes straight through the rad. I've been trying to move the bubbles back into the rad, but it just goes through the rad into the pump and messes it up.

It seems as though 1) a pocket of air gets stuck in the pump and prevents it from pushing water effectively and 2) even when pushing the water the radiator, the air doesn't go away. I'm not talking about little bubbles but a large amount, which causes the pocket of the air in the pump.
 
If the rad was hooked into the intake you wouldn't be attempting to shove the water back into the res. Change your loop order to: Rad->pump->block->rad.
