Hey guys, since my last videocard was a damn Voodoo card, not sure what to do here.

In the nVidia settings CP, should I set the anti-aliasing, AF, etc manually or should I set it to application specific for my games?

7900GT OC, 4200 X2, 2GB RAM, etc.

If the games allow you to control them then I would go with the in-game settings. Some games might give you AF options but you would have to enable AA through the drivers.

Options like HQ AF (ati) and multi/super sampling need to be set in the drivers.
