major problems with check disk and new combo

I dont really know if this is the right spot, but i bought a mobo-cpu combo. most things seemed to work except i could not get the second rj45 to work. so i decided to reinstall windows. upon doing so. windows ran a check disk on my d drive which had all my backup on it when. It spit thousands of lines of garbage out about recovering orphaned files. When I got into windows i tried to run sp2, and the driver installs nothing worked. I rebooted a couple times and tried again still nothing. So I got out another hard drive and pulled all the files off that one copied them back onto my back up drive then ran sp2. that worked. Then i restarted windows as i should to apply the updates and check disk ran again and destroyed everything again.

I searched the internet for information and i could find lots of this problem but no real solutions. One person said it had something todo with raid. But i was not running any raid on my previous board (a7n8x-deluxe) or the current one (k8n-neo plat). Does anyone here know what the &^*# is going on?

part 2:

well things just keep getting worse. I tried to reformat the drive and that stopped the check disk from running on it. so then i hook up my other drive to copy all the files and it tries a check disk on the one i want to copy from. I cancel the checkdisk get into windows and try to copy and it says it cant read from the drive. So i think maybe its the MSI IDE cable. So i pull a known working cable out of another computer and put it in then restart. It tries to checkdisk again I tell it no everything repeast the same as before. now i pull that drive out scared i will loose all my information on my last source of backup put it back int he computer it was in before and try to boot up, SHIT its now trying to run check disk on that drive. which i cancel out of no way im gonna risk losing all the data.

MSI k8n neo platinum
2x512 xms xl ram
amd64 3000+
those 3 were part of the combo purchased here

ati radeon 9800xt
western digital 250gb 7200rpm ide hdd


the backup drive is a western digital 200 gb 7200rpm ide hdd
 
I'm having basically the same problem, is there a way to get orphaned files back though? I didn't know what the scan would do and let it run through and lost half of my files... well, they are still there... but they are not the files they were before. I'd love to know if there is some way to get them back, or "undo" the orphaned file crap... :(
