I just got a 8800GTS along with that i have a Core 2 Duo e6600 (stock). My GPU scores are perfect in 3dmark06. But my Cpu scores are lower than normal. I just updated the bios and it's still the same way. I get 0.429 in cpu test 1 and 0.686 in cpu test 2. My CPU score is 1357. Any other options?

temperatures are high. But the heatsink stays cool...........

u need to go into the bios and disable speedstep.

you SURE your motherboard is only THINKING it's getting too hot...
Your chip might ACTUALLY be getting to hot. How about giving us some load temps using Core Temp or intel TAT.
additionally, you should remount your HSF, as it seems you're not getting good thermal transfer.
