I have a Dell XPS 410 that I use mainly for watching videos and movies. I have the factory case and motherboard, no aftermarket sound card. Now the Logitech Z-680 has the green, black, and yellow cables and on the back of the Dell I see those same exact plug ins so that is how it is set up.

However, when I've gone thru all the settings/effects on the Z-680's, there is not 1 setting that plays all 5 speakers. I've gotten them to play 2, 3, and 4 of the speakers at once, but not all 5.

Will an aftermarket soundcard fix this or is this normal?

Go into the audio settings on your Motherboard & make sure they are set to 5.1. Also it depends on the content that you are listening to. Example is it stereo or 5.1 & so on.
 
Which sound card do you have built in on this model? They have a:

Also as noted, you can look on the taskbar and set it up for 5.1 using the sound icon. Or go in the control panel and select sound. hit the playback tab and select speakers and then hit the configuration button at the bottom to select 5.1.

Also check the display on the Z-680 and make sure the effects is set to 6 channel direct or 5.1 setting there also.
 
I went into the BIOS and here is the only setting for audio.

I don't see a 5.1 setting on there.

When I went into the sounds setting, and tested out 5.1 surround, all my speakers and subwoofer play, but whenever I play music using iTunes and movies on Windows Media Player or media player class, vlc, etc, on the 6 ch direct it only plays 2 speakers and other settings, still only plays 3 speakers
 
Your movies need to be dolby digital and/or dts. Connect the z680 via optical audio and use that for Dolby digital and DTS encoded movies.

iTunes music, and for that matter most music in general is only 2.0. Use Dolby Prologic Music or Movies for your 2 channel material.

Note that most movies found online and/or played in browsers will be 2.0. DVD/BD will have 5.1 in almost all situations.
