Logitech Setpoint problems

So i got a logitech mx1000 a month or two ago and i've been trying to figure out why my computer is acting strangely. Fairly often, after i click one of the buttons on my mouse, my computer acts like the left-ctrl key or the left-alt key are being held down. After sometime i figured out that when i clicked a button programmed to say, "ctrl-t", setpoint would keep sending the command that the ctrl button is being held down, which really screws me up when i try to do something. I'm also using uberoptions, which is probably the problem, except all uberOptions does is replace xml files so I have a feeling there is something wrong with setpoint. If someone could help me i would really appreciate it.

by the way i'm using setpoint 2.46 and the newest uberOptions.
